No car cover is truly 100% waterproof they are made of material, only a plastic cover is 100% waterproof, than you trap moisture under it and will get mold & mildew. Breathable covers offer the best protection and are recommended. Water does not due any harm unless you have a leak, Good cover protect from what will harm your paint and finish, bird carp, tree sap, dirt, dust, sun, heat, UV etc.
